I made a mistake in calculating our account balance and wrote some cheques. I posted them on the 14th and only realised today that the money isn't acutally in the account to cover them. If I lodge money in the account first thing on Monday will the cheques be covered? The cheques are for €100 and €200 and will put us over our overdraft limit.

It's unlikely that the bank will bounce the cheques unless you have a history.
You may get charged for an unauthorised overdraft.
Call the bank first thing on Monday morning and tell them you are making a lodgement.
If by any chance they do get bounced, call the payees immediately so that you tell them before they find out from the bank a few days later.
