Signing a site over :

1. Does it need to be signed over to me (singal name) only, gift from my father, or to me and my husband (joint names) for the purposes of applying for a mortgage on a self build? Note the mortgage application is in joint names.

2. Also is there any tax/stamp duty implications of having the site signed over in my name or joint names?
 
I am not sure about the mortgage part but if it's signed over to you and your husband then I believe there will be a gift tax liability for your husband.
 
Stamp duty half rate between relatives, again would suggest the transfer be from your father to you.
Exemption from Capital Gains Tax for your father if transferring a site valued less than €500,000 to child to build principal private residence.
Although I am not sure whether you are building on your father's site or it is just being transferred into your name as backup security for the mortgage.
