i would guess you did that with emulsion.and painting over it but it still came through

if that's the case, cover the mark with oil-based paint (e.g. paint for interior/exterior metal & wood), let dry , and then paint with your emulsion.
I think this is a very bad idea as emulsion won't take over gloss.
