do insurance companies pay out if a car has no nct at time of accident?

It depends.... on the insurer, how long the vehicle has had no NCT, the type of accident etc (sorry to be so vague)

An insurer could argue that without a current NCT then your vehicle isn't roadworthy and if it isn't roadworthy then shouldn't have been on the road to be involved in an accident at all for instance. Can you elaborate at all?
